OK, the starter shaft has gear teeth that engage with a free idler gear which engages with another two step free idler gear which engages the starter-clutch gear that is attached to the crankshaft. Both of the idle gears can easily be taken out of their bearing bosses (also there are short bearing shafts that come out too). These idler gears can be taken out and become lost, as is what probably happened with your engine. Someone was into the left side case, before you got the cycle!
The Suzuki LS650 Service manual does not even show pictures of these idler gears. Fortunately the Clymer Suzuki LS650 manual covers this setup very well on pages 119. 120 & 121.
